Pinto fitted sierras had pas as standard. The only difficulty is finding one! I can’t remember the spec but I think you fit a 2.8 crossmember and rack and the pump and the rest from the Sierra. It’ll be documented on here. Many of us early ones where doing these converstions around in the early days...

Sounds like trapped moisture.
I’m not completely convinced that external covers work well. I put one on a fixer upper many years ago and it accelerated the rust on the front wings. Found it was better without the cover.
Mind you, does protect from cats etc.

I guess it cant hurt to drain it and see if theres any cracks, should i fill it with water and watch for leaks? While still fitted to the car? Errr no. Thats pretty dangerous. Brake fluid has a natural "search action" for finding gaps or cracks. If the reservoir is cracked I'd have though...

Sounds to me like the clutch is incorrectly adjusted. I'd say the cable is a tiny bit slack.
You'd have upset its adjustment in order to get the box out for the flywheel to be skimmed.
I find it best to start with the simple things first, rather than assuming any things bent or totalled.

Try giving the fuses a clean and the fuseboard on the drivers side of the engine bay with some wire wool (disconnect battery first!) I read the problem as clutch judder but if you have vibration even when coasting I would guess the problem is in the prop. Did you renew the UJ's in it when you did the bearing and was it re balanced? Also is it aligned correctly? I would guess you need to send the prop to a specialist to get it ch...

The gearbox yes, not done the engine mounts yet but I have checked the nuts are tight on them.

I'm driving it around currently and I'm becoming more suspicious of the prop again although having taken it off earlier in the week and examined it thoroughly i still can't see what's wrong.
