Every thing from the 1.6 will fit the 2.0 however you would be better fitting the 2.0 ltr fly wheel so you can fit the larger 2.0 clutch
The axle will be fine so will starter and alt.

A flashing mil light means cylinder misfire, as you've driven through deep water I suspect the engine has taken on water.(where is the air intake? is it high up in the engine compartment or is it low down) into the cylinders and possibly bent a con rod hense the misfire and the chug noise out of the...

@ 12.3v it only 70% charged as already mentioned try charging it over night
